You should pull it all up by the roots. Also, a weed killer such as Round-Up can be applied to the area after you pull up the plants... just make sure there are no other flowers around that you may want to keep. Round-Up will kill anything.
If you live in an area that has a winter season, the snow and cold will effectively kill 90-95% of Morning Glories, then you only have to pull up any stray seedlings.
